The company that we recommend taking a kayak eco-tour with is Cayman Kayaks, and you can read all about them here - .
The problem is.......they are located in the Cayman Kai area of the island, which is not at all close to the cruise ship terminals.......nor do I think that they offer to pick people up from the ships. So, in order to do this tour, you would probably have to take cabs (there are cabs that are basically mini-buses, so you could fit several people into each one).
Atlantis, the company that operates the submarine tours out of Georgetown, used to also offer a kayak eco-tour, but I'm not sure that they still do. If they did, that one would definitely be possible for you to do during your short visit.
I will caution you that as I checked around for you, I see that there are some kayak companies that seem to cater to the cruise ships, but from what I saw, they offer "tours" that are nothing more than paddling along the 7 Mile Beach.....probably because it's close to the ships, but I wouldn't consider that much of an "eco tour"......basically just a kayak ride.
